When troublshooting a pellet stove always remove the thermostat off the loop (reattach the red wires together on the back of the pc board) Now the control board will troubleshoot itseld by showing a flashinf lit light on the control board then refer to your ownwers manual. If the number 2 light is lit(most common problem) then there is a restriction in the vacuum switch hose and or the connection nipple at the exhaust motor housing and quite possibly the exhaust fan and or the chimney is clogged with fly ash causing the shut down. If you remove the thermostat and the stove works fine then there is a problem with the connection on the back of the pc board or the thermostat and or the connection is bad, also try reseting the auger trim to #1 & #5 light, see owners manual.
